We install furring strips. This provides a solid base for the screws that fasten your new roof. (If screws are just installed into plywood, they will loosen in 5-10 years.)
We install all new flashing around chimneys, dormers, etc.
We install new boots around vent pipes.

Your new metal roof can be installed over shingles using furring strips to create a barrier between the existing roof, however be wary of contractors that want to skimp by using only felt or insulation as a barrier as the screws will loosen in 5-10 years. (A fact we learned by experience!)
